The notification area applet currently looks rather ugly. In Gnome panels, it is possible to achieve a transparent background. To have transparency and perhaps a nice colour coordinated border. Also, some icons (e.g. package manager working icon) cause the area to expand to a rather large size. This does not happen with Gnome panels.
