A patched version of aptdaemon for Ubuntu 16.10 has been built in the following PPA:

  * https://launchpad.net/~flexiondotorg/+archive/ubuntu/sru

I've tested the patched aptdaemon alongside the patched update-manager from yakkety-proposed. Together they address the issue raised.
