Change dir structure so some files are not web accessible

Modifiy directories structures so only a htdocs directory is web accessible, and the user filesystem is not web accessible.
Only Kernel, themes, programs must be accessible.
And not even all the files :/
in example, only JS, image and css files have to be accessible. Everything in PHP can be outside web (apart index.php of course)
