Rework Functional Tests

The functional tests in test/functional require a great deal of understanding before one can add to it, patch it, etc. The tests in test/functionalnosetests are a bit simpler and more standalone, but are very few. We should refactor the former into the latter so that it is easier for future developers to add to them.
