Handling command line customization in a sane way

Most linux packaging tools rely on customizing options from the command line (CFLAGS, LDFLAGS, etc...). Distutils has its own notion of that (command line override), and this does not work well with the packaging tools (which expect command line customization). We still need override in numpy, but we should have two options: one for customization, one for override.
