The terminal input and output for each folder should be saved (if that is possible).

It is not possible:
When the directory change, nautilus remove the terminal and request another one :/
[Redman ????.??.??]
It is possible to keep the same terminal and use cd command to update directory (when the same nautilus window is used)
Else it is possible to raise a terminal process, to make a .pid file and redirect the nautilus-terminal via this process (to attach it) ?

You can do it actually by using screen and writing a small shell script, but there is no plan do include it in Neautilus Terminal for now.
