Hello! Today I noticed the similar problem in Midori's behaviour. However, this time I decided to delete the suspicious files one by one in order to find the guilty.
It turned out to be the
  ~/.config/midori/cookies.db
At least, when I delete it, the problem vanishes; when I put it back there, the problem appears again.
