Fix pep8 tests to run flake8
Currently the pep8 test doesn't actually do any pep8 testing! Only JSON / YAML / dockerfiles are checked. A separate blueprint will be added to break those out into a separate test. As a part of this blueprint the current pep8 failures need to be fixed.
