Intoduce a system of components and providers of those components, like gnome-session used to have. For example, I have "panel, dock, wallpaper" component list and can easily change the provider of the dock component from Plank to Docky or AWN or whatever.

gnome-session used to store the component list in gconf at /desktop/gnome/session/required_components_list and the current component providers at /desktop/gnome/session/required_components/filemanager
