Clean up old JChemPaint code from trunk

Trunk contains a lot of JChemPaint code, much of which is to be replaced by the new Java2D-based rendering engine. The old JChemPaint application code will be removed, and infectious code in the CDK library cleaned up (particular GeometryTools vs GeometryToolsInternalCoordinates. End goal is a new Renderer2D that uses Java2D, a new Controller2D model and a small new JChemPaint editor (possibly with applet).
